Let me give you a run through of the story:
The game takes place between Banjo-Tooie & Banjo-Kazooie: Nuts & Bolts. This game starts out on a lighter tone (as opposed to the dark tone found in all the other 3 installments), going into sunny spiral mountain.
Banjo, Kazooie and Mumbo are working on cleaning up the mess from Banjo-Tooie.
Meanwhile, Grunty finds a new assistant (through a mis-hap with dingpot) named Fester, who agrees to help Grunty take down Banjo & Kazooie, but only on one condition... Basically: Fester helps Grunty destroy the duo & Builds her a new body, if Grunty helps him steal the Crystal Jiggy (as seen in B-T) and harness it's power for their own (and secretly more of his own) use.
Once Grunty & Fester have stolen the jiggy and harnessed it's power, they create a new jiggy that can be used for evil called "The Mecha-Jiggy" (going along with Fester's Mechanical Theme).
G & F decide to try it out. Grunty want's to destroy Banjo & Kazooie asap, while Fester wants to be more clever and use the jiggy for a more... clever plan. After coming to an agreement, Fester & Grunty decide to open up a city behind spiral mountain to attract Banjo & Kazooie (there's more to it, but that can be added into the dialogue).
The city becomes inhabited by various "people" throughout out the day (don't ask how- haha!), and eventually turns into a Las Vegas styled city by night. Grunty, sick of waiting, decides to invade spiral mountain and chase Banjo, Kazooie and their crew into the city. She succeeds.
Banjo, Kazooie and the gang are chased in by Grunty and several of her minions by plane. Everyone crashes in the main circle.
They all come too, and decide to scatter around and check out the city. Master Jiggywiggy walks up to Banjo & Kazooie and explains everything. You play from there on!
